I don't get the use of 'particularly' here ... unless they're suggesting that as one side can't have windows perhaps better that no-one does?! (Or is it just the usual idea of trying to make the patent's scope as broad as possible?) I'm sure airlines would love the price differential they could charge for a true window seat (conveniently forgetting that conventional aircraft have them on both sides).

More seriously, interesting that Boeing are at least putting some effort into thinking about aircraft design when oil becomes even more expensive and/or emissions regulations even more stringent. (Or do Boeing file myriad of patents a year, so individual ones aren't significant?)

The patent generic aircraft model looks very B-1ish. Considering B-1R proposals are considering F-22 engines, and the B-1A's fancy inlet was lost in the B-1B, could this be a way to improve the inlet for the B-1R without having to revert to the B-1A variable geometry inlet, which apparently was a major pain point?

An airplane comprises a twin-deck fuselage in which an upper deck support structure is utilized for carry-through of a mid-mount main wing box. The main landing gear of the airplane is mounted to the fuselage and is stowed in a non-pressurized area below the main wing box (enabled due to an optimized wing box geometry). A pressurized passageway/cargo/galley complex separates the main landing gear box and the main wing box. The upper deck is continuous, while the lower deck is separated by the wheel wells into two distinct fore and aft areas (for either cargo or passengers). The airplane further comprises an integrated vertical fin and an aft-extended pressurized deck area for reduced double-deck wetted area. More specifically, the double-deck pressurized fuselage structure is extended to form a blending structure to which a structural box of the vertical fin is attached.

Boeing and NASA are also studying a multi-deck airplane with mid-fuselages nacelles and over the wing nacelles. One concept is called Boeing B27 MFN. See AW&ST, 09/22/14, pages 46-48.
The fuselages look quite similar.

That design appears to be the 763-165 which was one of the 100+ NLA/VLCT/747-X designs planned back in the 1990s.
