The one with the small nose window (Milan S-01)was Mirage IIIE n° 589, and went back to AdlA as such , and crashed while in service:
The one with black radome (Milan 01) was Mirage IIIR n°344, dunno where it went after.
The very first one had fixed canard surfaces, but adjustable by 10° increments on the ground, was Mirage 5J N°2.

Edit: Milan 01, Mirage IIIR N°344 also crashed, in 1975, after being used for other testings :
"344 33-CQ, 33-NH. Crash le 23 mai 1975 à Augny (Moselle). Cause inconnue. Rebaptisé "Milan S-01" ce mirage 3R à « moustache » n’a jamais connu la gloire de la production. Avant son crash, il a servi à définir l'architecture du système d'armes modernes qui devaient équiper les versions d'exportation du mirage F1, du mirage F1CR et du Super Etendard."
Note wrongly called "Milan S-01" there.

And Edit again! : A fourth Mirage III had moustaches installed. In Oct 1968 Mirage III RD N°363 was modified with a nose with fixed canards for testing by Swiss AF pilots.

Plenty of separation.
On the effectiveness of the foreplanes, Mirage III - les monoréacteurs Dassault à aile delta - Tome 3 by Chenel - Moreau - Liébert, DTU 2008:
Elles ont rempli modestement leur rôle, dans le domaine des basses vitesses essentiellement, mais leur système d'escamotage s'est révèlé encombrant pour un avion ayant une avionique conséquente à loger dans la pointe avant.
They fulfilled their role modestly, mainly at low speed, but their retraction system proved to be cumbersome for an aircraft with voluminous avionics housed in the nose cone.

Even that further afar, they may have disturbed the airflow into the intakes. I remember that the Jaguar ill-placed refueling probe did the same.
What Dassault realized (and which explains the intake changes between 4000 and Rafale) was that the Mirage rounded, side intakes prevented truly efficient interactions of canards with the delta wing. Canards could be done (otherwise Kfir would not have them) but the intakes stood in the way kind of.
The Rafale with different intakes has much more useful and efficient canard / delta-wing interactions.
SAAB came to similar conclusion earlier: sometime in the design process between Draken and Viggen, early 1960's. Unlike the Mirages, SAAB essentially re-invented a new aircraft shape between J-35, J-37 and J-39: the intakes didn't really stood in the way except perhaps for the Draken.
