The difference here is that Bay isn't being an unintelligent tinfoil hat moron, he's just making a movie. Nobody is actually trying to say that Apollo 11 found aliens. That's like saying the DoD wouldn't cooperate with him after the first movie because Starscream tore apart a bunch of F-22s, or they obliterated a military base in the first five minutes.
 
It's just entertainment. At least it's nice that the movie directors and funders found the moon landings interesting enough that the movies use them as a large part of the plot...
 
They did the same with the first movie, too.
One trailer showed the Mars rover Beagle 2 and a Transformer on the planet Mars.
And was that scene in the completed movie???

Bay must be losing his touch. Only one explosion in that whole trailer and it didn't even have any flame...
